Harden GitHub Actions workflows against zizmor findings

- Add explicit permissions blocks (least-privilege contents:read where
  possible; contents:write only for jobs that push)
- Set persist-credentials: false on checkouts that do not need to push,
  and explicitly mark the docs.yml deploy and translate.yml merge
  checkouts that do
- Move attacker-controllable template expansions (matrix.*, inputs.*,
  github.event.release.tag_name, tj-actions/changed-files output) into
  env vars so they are not interpolated into shells before evaluation
- Annotate the intentional workflow_run trigger in nextflow-lint-comment

Goes from 75 findings to 0 (3 intentional inline ignores).
