I'm also experiencing this. After some trial and error, it seems that this only happens for files in a directory without an adjacent __init__.py file.

Looking through the code, I think the presence of __init__.py is used to determine the top-level of the Python project. If there is no __init__.py in the folder of the file in question, it's interpreted as the root of the project/package instead.

Perhaps the plugin should determine the root by looking for an __init__.py file in all (grand)parent directories instead of just the current one. Or maybe the package root could be defined explicitly in an extension setting instead?

Python 3.3 added implicit namespace packages from PEP 420. All that is required to create a native namespace package is that you just omit init.py from the namespace package directory

As a result, it is incompatible with namespace.
